OpenMM
* Pursued collaborations with target MD groups
-- Sent email on Thursday to Jay Ponder about collaboration and sending
someone to the workshop; no reply yet
-- Ross Walker of AMBER sent some details about OpenMM and AMBER
integration requirements; more discussion to follow;
goal for workshop would be GB integration
-- Updated agenda (now being held on Wednesday, June 24th with 2
optional days for working on integration)
* To do this week:
-- Set up registration for workshop and announce
-- Identify and assign remaining tasks for workshop
MSMBuilder
* New date for workshop - switched from Wed (6/24) to Th (6/25)
* To do this week:
-- Review Greg's draft documentation
-- Test install and running of program on Mac and Linux platforms
on my own
-- Set up registration for workshop and announce
-- Identify and set deadlines for remaining tasks for workshop
RNA Workshop
* Workshop announcement sent out to general public; currently 13
registered
(2 from Patrice Koehl's lab at UC Davis; 1 from UC Santa
Barbara - Luc Jaeger's lab; rest from Stanford)
* Met individually with Sam and Magda to get updates on software and do
initial planning for workshop tutorials
(details to follow in separate email)
* To be done this week:
--Continue testing RNABuilder
--Continue testing NAST/OpenMM-Python version
--Identify and assign remaining tasks for workshop
--Draft framework for tutorial document
--Draft framework for README files for Sam & Magda to use
--Continue planning for RNA Society workshop, as needed
Zephyr
* Revised workshop agenda; to be held on Fri (6/26)
* To be done this week:
--Update documentation for Zephyr
--Testing and release of Zephyr Mac version
--Identify and assign remaining tasks for workshop
Testimonial letters
* On-going discussion with Russ and Alain about which users to target
* No response yet from Charley Taylor for SimVascular users or Jung-Chi
Liao for myosin DBP researchers to contact
